RESUMO

In order to combat greenhouse gas emissions, the sources of these emissions must be understood. Environmental monitoring using low-cost wireless devices is one method of measuring emissions in crucial but remote settings, such as peatlands. The Figaro NGM2611-E13 is a low-cost methane detection module based around the TGS2611-E00 sensor. The manufacturer provides sensitivity characteristics for methane concentrations above 300 ppm, but lower concentrations are typical in outdoor settings. This study investigates the potential to calibrate these sensors for lower methane concentrations using machine learning. Models of varying complexity, accounting for temperature and humidity variations, were trained on over 50,000 calibration datapoints, spanning 0-200 ppm methane, 5-30 °C and 40-80% relative humidity. Interaction terms were shown to improve model performance. The final selected model achieved a root-mean-square error of 5.1 ppm and an R2 of 0.997, demonstrating the potential for the NGM2611-E13 sensor to measure methane concentrations below 200 ppm.

Background: The University of Southampton, in collaboration with the University Hospital Southampton (UHS) NHS Foundation Trust and industrial partners, has been at the forefront of developing three-dimensional (3D) imaging workflows using X-ray microfocus computed tomography (µCT) -based technology. This article presents the outcomes of these endeavours and highlights the distinctive characteristics of a µCT facility tailored explicitly for 3D X-ray Histology, with a primary focus on applications in biomedical research and preclinical and clinical studies. Methods: The UHS houses a unique 3D X-ray Histology (XRH) facility, offering a range of services to national and international clients. The facility employs specialised µCT equipment explicitly designed for histology applications, allowing whole-block XRH imaging of formalin-fixed and paraffin-embedded tissue specimens. It also enables correlative imaging by combining µCT imaging with other microscopy techniques, such as immunohistochemistry (IHC) and serial block-face scanning electron microscopy, as well as data visualisation, image quantification, and bespoke analysis. Results: Over the past seven years, the XRH facility has successfully completed over 120 projects in collaboration with researchers from 60 affiliations, resulting in numerous published manuscripts and conference proceedings. The facility has streamlined the µCT imaging process, improving productivity and enabling efficient acquisition of 3D datasets. Discussion & Conclusions: The 3D X-ray Histology (XRH) facility at UHS is a pioneering platform in the field of histology and biomedical imaging. To the best of our knowledge, it stands out as the world's first dedicated XRH facility, encompassing every aspect of the imaging process, from user support to data generation, analysis, training, archiving, and metadata generation. This article serves as a comprehensive guide for establishing similar XRH facilities, covering key aspects of facility setup and operation. Researchers and institutions interested in developing state-of-the-art histology and imaging facilities can utilise this resource to explore new frontiers in their research and discoveries.

Particulate Matter (PM) low-cost sensors (LCS) present a cost-effective opportunity to improve the spatiotemporal resolution of airborne PM data. Previous studies focused on PM-LCS-reported hourly data and identified, without fully addressing, their limitations. However, PM-LCS provide measurements at finer temporal resolutions. Furthermore, government bodies have developed certifications to accompany new uses of these sensors, but these certifications have shortcomings. To address these knowledge gaps, PM-LCS of two models, 8 Sensirion SPS30 and 8 Plantower PMS5003, were collocated for one year with a Fidas 200S, MCERTS-certified PM monitor and were characterised at 2 min resolution, enabling replication of certification processes, and highlighting their limitations and improvements. Robust linear models using sensor-reported particle number concentrations and relative humidity, coupled with 2-week biannual calibration campaigns, achieved reference-grade performance, at median PM2.5 background concentration of 5.5 µg/m3, demonstrating that, with careful calibration, PM-LCS may cost-effectively supplement reference equipment in multi-nodes networks with fine spatiotemporality.

We present ten simple rules that support converting a legacy vocabulary-a list of terms available in a print-based glossary or in a table not accessible using web standards-into a FAIR vocabulary. Various pathways may be followed to publish the FAIR vocabulary, but we emphasise particularly the goal of providing a globally unique resolvable identifier for each term or concept. A standard representation of the concept should be returned when the individual web identifier is resolved, using SKOS or OWL serialised in an RDF-based representation for machine-interchange and in a web-page for human consumption. Guidelines for vocabulary and term metadata are provided, as well as development and maintenance considerations. The rules are arranged as a stepwise recipe for creating a FAIR vocabulary based on the legacy vocabulary. By following these rules you can achieve the outcome of converting a legacy vocabulary into a standalone FAIR vocabulary, which can be used for unambiguous data annotation. In turn, this increases data interoperability and enables data integration.

LoRaWAN is a Low-PowerWide Area Network (LPWAN) technology designed for Internetof Things (IoT) deployments; this paper presents experiences from deploying a city-scale network across Southampton, UK. This network was deployed to support an installation of air quality monitors and to explore the capabilities of . This deployment uses a mixture of commercial off-the-shelf gateways and custom gateways. These gateway locations were chosen based on network access, site permission and accessibility, and are not necessarily the best locations theoretically. Over 135,000 messages have been transmitted by the twenty devices analysed. Over the course of the complete deployment, 72 . 4 of the messages were successfully received by the data server. Of the messages that were received, 99 were received within 10 s of transmission. We conclude that is an applicable communication technology for city-scale air quality monitoring and other smart city applications.

Exposure to ambient particulate matter (PM) air pollution is a leading risk factor for morbidity and mortality, associated with up to 8.9 million deaths/year worldwide. Measurement of personal exposure to PM is hindered by poor spatial resolution of monitoring networks. Low-cost PM sensors may improve monitoring resolution in a cost-effective manner but there are doubts regarding data reliability. PM sensor boxes were constructed using four low-cost PM micro-sensor models. Three boxes were deployed at each of two schools in Southampton, UK, for around one year and sensor performance was analysed. Comparison of sensor readings with a nearby background station showed moderate to good correlation (0.61 < r < 0.88, p < 0.0001), but indicated that low-cost sensor performance varies with different PM sources and background concentrations, and to a lesser extent relative humidity and temperature. This may have implications for their potential use in different locations. Data also indicates that these sensors can track short-lived events of pollution, especially in conjunction with wind data. We conclude that, with appropriate consideration of potential confounding factors, low-cost PM sensors may be suitable for PM monitoring where reference-standard equipment is not available or feasible, and that they may be useful in studying spatially localised airborne PM concentrations.

Air Quality (AQ) is a very topical issue for many cities and has a direct impact on citizen health. The AQ of a large UK city is being investigated using low-cost Particulate Matter (PM) sensors, and the results obtained by these sensors have been compared with government operated AQ stations. In the first pilot deployment, six AQ Internet of Things (IoT) devices have been designed and built, each with four different low-cost PM sensors, and they have been deployed at two locations within the city. These devices are equipped with LoRaWAN wireless network transceivers to test city scale Low-Power Wide Area Network (LPWAN) coverage. The study concludes that (i) the physical device developed can operate at a city scale; (ii) some low-cost PM sensors are viable for monitoring AQ and for detecting PM trends; (iii) LoRaWAN is suitable for city scale sensor coverage where connectivity is an issue. Based on the findings from this first pilot project, a larger LoRaWAN enabled AQ sensor network is being deployed across the city of Southampton in the UK.

It is commonly assumed that the liquid making up a sessile bubble completely wets the surface upon which the bubble lies. However, this need not be so, and the degree of wetting will determine how well a collection of bubbles - a foam - sticks to a surface. As a preliminary to this difficult problem, we study the shape of a single vertical soap film spanning the gap between two flat, horizontal solid substrates of given wettabilities. For this simple geometry, the Young-Laplace equation can be solved (quasi-)analytically to yield the equilibrium shapes, under gravity, of the two-dimensional Plateau borders along which the film contacts the substrates. We thus show that these Plateau borders, where most of a foam's liquid resides, can only exist if the values of the Bond number Bo and of the liquid contact angle θc lie within certain domains in (θc,Bo) space: under these conditions the substrate is foam-philic. For values outside these domains, the substrate cannot support a soap film and it is foam-phobic. In other words, on a substrate of a given wettability, only Plateau borders of a certain range of sizes can form. For given (θc,Bo), the top Plateau border can never have greater width or cross-sectional area than the bottom one. Moreover, the top Plateau border cannot exist in a steady state for contact angles above 90°. Our conclusions are validated by comparison with both experimental and numerical (Surface Evolver) data. We conjecture that these results will hold, with slight modifications, for non-planar soap films and bubbles. Our results are also relevant to the motion of bubbles and foams in channels, where the friction force of the substrate on the Plateau borders plays an important role.

Lung histopathology is currently based on the analysis of 2D sections of tissue samples. The use of microfocus X-ray-computed tomography imaging of unstained soft tissue can provide high-resolution 3D image datasets in the range of 2-10 µm without affecting the current diagnostic workflow. Important details of structural features such as the tubular networks of airways and blood vessels are contained in these datasets but are difficult and time-consuming to identify by manual image segmentation. Providing 3D structures permits a better understanding of tissue functions and structural interrelationships. It also provides a more complete picture of heterogeneous samples. In addition, 3D analysis of tissue structure provides the potential for an entirely new level of quantitative measurements of this structure that have previously been based only on extrapolation from 2D sections. In this paper, a workflow for segmenting such 3D images semi-automatically has been created using and extending the ImageJ open-source software and key steps of the workflow have been integrated into a new ImageJ plug-in called LungJ. Results indicate an improved workflow with a modular organization of steps facilitating the optimization for different sample and scan properties with expert input as required. This allows for incremental and independent optimization of algorithms leading to faster segmentation. Representation of the tubular networks in samples of human lung, building on those segmentations, has been demonstrated using this approach.

We have calculated the equilibrium shape of the axially symmetric meniscus along which a spherical bubble contacts a flat liquid surface by analytically integrating the Young-Laplace equation in the presence of gravity, in the limit of large Bond numbers. This method has the advantage that it provides semianalytical expressions for key geometrical properties of the bubble in terms of the Bond number. Results are in good overall agreement with experimental data and are consistent with fully numerical (Surface Evolver) calculations. In particular, we are able to describe how the bubble shape changes from hemispherical, with a flat, shallow bottom, to lenticular, with a deeper, curved bottom, as the Bond number is decreased.

The Last Eukaryote Common Ancestor (LECA) appears to have the genetics required for meiosis, mitosis, nucleus and nuclear substructures, an exon/intron gene structure, spliceosomes, many centres of DNA replication, etc. (and including mitochondria). Most of these features are not generally explained by models for the origin of the Eukaryotic cell based on the fusion of an Archeon and a Bacterium. We find that the term 'prokaryote' is ambiguous and the non-phylogenetic term akaryote should be used in its place because we do not yet know the direction of evolution between eukaryotes and akaryotes. We use the term 'protoeukaryote' for the hypothetical stem group ancestral eukaryote that took up a bacterium as an endosymbiont that formed the mitochondrion. It is easier to make detailed models with a eukaryote to an akaryote transition, rather than vice versa. So we really are at a phylogenetic impasse in not being confident about the direction of change between eukaryotes and akaryotes.

Research in the field of complex fluids such as polymer solutions, particulate suspensions and foams studies how the flow of fluids with different material parameters changes as a result of various constraints. Surface Evolver, the standard solver software used to generate foam simulations, provides large, complex, time-dependent data sets with hundreds or thousands of individual bubbles and thousands of time steps. However this software has limited visualization capabilities, and no foam specific visualization software exists. We describe the foam research application area where, we believe, visualization has an important role to play. We present a novel application that provides various techniques for visualization, exploration and analysis of time-dependent 2D foam simulation data. We show new features in foam simulation data and new insights into foam behavior discovered using our application.

The tuning of parameters in climate models is essential to provide reliable long-term forecasts of Earth system behaviour. We apply a multi-objective optimization algorithm to the problem of parameter estimation in climate models. This optimization process involves the iterative evaluation of response surface models (RSMs), followed by the execution of multiple Earth system simulations. These computations require an infrastructure that provides high-performance computing for building and searching the RSMs and high-throughput computing for the concurrent evaluation of a large number of models. Grid computing technology is therefore essential to make this algorithm practical for members of the GENIE project.

We have used the Grid ENabled Integrated Earth system modelling framework to study the archetypal example of a tipping point in the climate system; a threshold for the collapse of the Atlantic thermohaline circulation (THC). eScience has been invaluable in this work and we explain how we have made it work for us. Two stable states of the THC have been found to coexist, under the same boundary conditions, in a hierarchy of models. The climate forcing required to collapse the THC and the reversibility or irreversibility of such a collapse depends on uncertain model parameters. Automated methods have been used to assimilate observational data to constrain the pertinent parameters. Anthropogenic climate forcing leads to a robust weakening of the THC and increases the probability of crossing a THC tipping point, but some ensemble members collapse readily, whereas others are extremely resistant. Hence, we test general methods that have been developed to directly diagnose, from time-series data, the proximity of a 'tipping element', such as the THC to a bifurcation point. In a three-dimensional ocean-atmosphere model exhibiting THC hysteresis, despite high variability in the THC driven by the dynamical atmosphere, some early warning of an approaching tipping point appears possible.

BioSimGrid is a database for biomolecular simulations, or, a "Protein Data Bank extended in time" for molecular dynamics trajectories. We describe the implementation details: architecture, data schema, deposition, and analysis modules. We encourage the simulation community to explore BioSimGrid and work towards a common trajectory exchange format.

At carrying capacity, small advantages in competitive ability can compensate a sexual population for its two-fold disadvantage in growth capacity when facing invasion by asexual mutants. In this paper, we develop a generic analytical model to consider the ecology of a sexual population comprising equal numbers of males and females, competing for shared prey resources with multiple female-only clones. We assume that the clones arise from the sexual population and are distinguished from it only by having narrower resource niches and twice the growth capacity. For sexual populations, at density-dependent carrying capacity, intra-specific competition between clonal individuals prevents them from realizing their two-fold advantage in intrinsic growth. This prediction leads to three novel outcomes: (i) a sexual population can coexist with any number of clones, provided their combined competitive impact remains less than the impact of the clones on each other; (ii) a sexual species can immediately exclude asexual invaders if it is a fast growing and strong competitor of shared resources and also has refuge in an abundant alternative resource; (iii) the rate of accumulation of clones in a sexual population will be slowed by intra and inter-specific competition amongst the clones themselves, in addition to the competitive impact from the original sexual population.

In non-linear electrical impedance tomography the goodness of fit of the trial images is assessed by the well-established statistical chi2 criterion applied to the measured and predicted datasets. Further selection from the range of images that fit the data is effected by imposing an explicit constraint on the form of the image, such as the minimization of the image gradients. In particular, the logarithm of the image gradients is chosen so that conductive and resistive deviations are treated in the same way. In this paper we introduce the idea of adaptive mesh refinement to the 2D problem so that the local scale of the mesh is always matched to the scale of the image structures. This improves the reconstruction resolution so that the image constraint adopted dominates and is not perturbed by the mesh discretization. The avoidance of unnecessary mesh elements optimizes the speed of reconstruction without degrading the resulting images. Starting with a mesh scale length of the order of the electrode separation it is shown that, for data obtained at presently achievable signal-to-noise ratios of 60 to 80 dB, one or two refinement stages are sufficient to generate high quality images.

Non-linear electrical impedance tomography reconstruction algorithms usually employ the Newton-Raphson iteration scheme to image the conductivity distribution inside the body. For complex 3D problems, the application of this method is not feasible any more due to the large matrices involved and their high storage requirements. In this paper we demonstrate the suitability of an alternative conjugate gradient reconstruction algorithm for 3D tomographic imaging incorporating adaptive mesh refinement and requiring less storage space than the Newton-Raphson scheme. We compare the reconstruction efficiency of both algorithms for a simple 3D head model. The results show that an increase in speed of about 30% is achievable with the conjugate gradient-based method without loss of accuracy.
